Not sure why this is here as you don't need bittorrent to download things here. There is no best client, any will work well as long as you configure them properly. Right now, probably the most popular are ABC, Azureus, BitTornado, and µtorrent. You can google them to find their home sites and read more.

Wait, best program to download BT? ...?? If you're asking which client is good, I personally use BitComet, although others are just as fine.

i personally use Azureus.it's quite user friendly and i can complete downloading a 180MB anime in less than an hour with a 30kb/s download speed(dun ask me why)but other clients as synai mentioned is pretty good too

Find me at Twitter and Google+

µTorrent is the best of the bunch if you're on windows. It has almost every feature that Azureus has and instead of taking up 30+ mb after installing, it's only a 115kb exe that doesn't install at all. Much less of a resource hog.

Using BitTorrent? You'll want to..

Go to the scanlator's website.
Find whatever manga you want and look for the torrent file.
Saving the .torrent file is optional (most browsers will let you open the .torrent file directly).

If you saved the .torrent file:
Open the .torrent file using your client
Your client should ask you where you want to save the file
Pick a place where you want to save and it should start downloading

If you open the file using your browser, your client should pop up and ask you where you want to save.

EDIT:
Found this link, might be useful for all you BT newbies. :)

I use BitComet too... But it is real that other bitTorrent clients have faster speed? my Bit Comet is slow when I download many files together and it will never download 180mb in less than an hour...(sob)
